I have worked in two or more states but I am allowed to choose only one

That is alright because on the next step - Let's talk money, you can enter all of the income documents that you have even if you have chosen just one state on the previous step. 

At the end of the process you would be given all of the State tax returns that you are obligated to file for, based on the income documents that you have reported.
